Bibles are physically found in "Deus ex Machina" (found by Boone near the drug plane) and "The Other 48 Days" (the tailees find one in the chest). In addition, episode titles “Numbers” and "Exodus" are books of the Bible.
The phrase "the Lord is my shepherd" is likely the inspiration for Jack's last name, and "Christian Shepherd" is without doubt, a very religiously loaded name as well.
Rose is a devout Christian who "knows" her husband is still alive because she has faith, and Charlie had a Christian upbringing as well. Rose helps Charlie through hard times by praying with him.
In "House of the Rising Sun," Locke dubs the skeletons found in the caves "Adam & Eve."
Claire had a dream in which her baby died, resulting in her wounding her own hands (like stigmata).
Hurley's mother is very devoutly Catholic, and frequently crosses herself or reminds Hurley that they do not believe in curses.
Locke's mother has a history of psychosis, and believes that he was born by immaculate conception.
In "The 23rd Psalm," we see Mr. Eko was raised Catholic in Nigeria, but was kidnapped by violent militants in his youth. He "lost his way" and grew up to become a murdering drug lord, while his brother took his cross and went into a life of priesthood. When they meet again, Mr. Eko threatens Yemi and forces him to sign papers that would falsely ordain him as a priest, facilitating drugs leaving the country, hidden in Virgin Mary statues (the same statues Charlie later carries around and hides). Mr. Eko says to him, "Have you forgotten how you got that cross, brother -- the day they took me? Is what I did that day a sin? Or is it forgiven because it was you that was saved?" After his brother is killed trying to stop them at the airport, Mr. Eko rediscovers his faith and wants redemption for his sins. He pays tribute to Yemi by taking on the identity of being a real priest. He recites the 23rd psalm with Charlie as he burns the Beechcraft plane.
In "Fire + Water," Charlie has a flashback which focuses first on the painting "The Baptism of Christ," and then blends into a dream where his whole family is asking him to "save them" with his musical talent. He then has a dream in which Claire and his mother are angels, and a dove flies from the skies. He believes this is a sign that Aaron is in danger and must be baptized. Later, Mr. Eko baptizes both Claire & the baby.
In "What Kate Did," Mr. Eko tells Locke a story of King Josiah (how the Old Testament was found), as an opening for what he found inside the Bible in the Arrow Station (a piece of orientation film splice).
The Prisoner quotes a verse from Dostoevsky about how martyrs and prophets are perceived differently. He is later seen tied to the wall in a crucified position. Mr. Eko "confesses" his sins of murdering 2 Others to FakeHenry. In "Dave," FakeHenry says, "God doesn't know how long we've been here, John. He can't see this island any better than the rest of the world can."
Mr. Eko marked special trees, and is using the wood to build a church with Charlie. When Bernard asks him to help with the S.O.S. sign, he says "People are saved in different ways."
