Why did it take three years for Desmond to have the memory of Daniel telling him to go see his mother at Oxford. Wouldn't he have had that memory when he was on Penny's boat when it happened?

Excellent question, and it's one that we haven't satisfactorily answered yet. Some people think it is because Desmond is special. My guess is that it is partly a writer oversight/new development, and it could be explained by people not actually remembering things until something jogs your memory. Or because Des is special.

We're talking about time travel here... some liberties must be taken and assumptions made since, well, it doesn't actually exist... yet.
I know it's been said many times that time is like a street... there's only one of them. But, to me, this adds confusion when trying to accept what the writers are trying to tell us.
To simplify things for myself, I tend to view it a little more openly.
If my friend, later today, travelled back in time and told me something mind-blowing, I'd only remember it later today or tomorrow. I couldn't have remembered it prior to this since he hadn't gone back yet. I don't get caught up in the whole "But, every day after he told you, you would have known about it." thing. We're not flashing back to my earlier days to see if I knew about it since I'm still just moving forward.
It's time travel... don't over-think it.

But if your grandson, that isn't born yet, travelled back in time and meets you today.
You will remember it tomorrow and all the days after.
It's not that there is a time that he doesn't visit you today and a time that he does.
He just visits you today and that is what happens.
That's how I see it. Daniel always knocked on Desmond's door, because that's what happened.
There is no time that it didn't happen. There is no other street.
The question is: When Daniel knocked on Desmond's door and told him to visit his mother, only a (few) day(s) had passed
since the turning of the wheel. If this event triggered Desmond's memory, he would have remembered in january 2005.
But he wakes up with that dream somewhere in 2007. Why did it take 3 years to have the memory?

And, I agree with all of that. I'm choosing to not concern myself with all of the years that I would have the memory of the new experience.
Obviously, the difficulty lies in why the writers used present day to give him that memory instead of, say, present day less 3yrs. I believe it actually simplifies things the way they did it. They already had the viewers 3yrs later.. it's just simpler to give him the memory at that point. I would imagine this is will be one of the many things that don't get answered before the series ends. Some things are more important to reveal than others and I'd say this issue is one of the less important ones.

maybe its because Faraday's actions as a present day being impact the present day he is time traveling from. Does that make any sense?

^ so you're saying that faraday time traveled in 2007 to 2003 (ish... whenever des was int he hatch) and then that memory transferred to desmond's 2007 memory?

Desmond has the power for his mind to travel to certain places. His mind traveled to where Faraday was at that exact moment and thats why he remembered it when he woke up. It hadn't happened before that.
