We had assumed that they were separate from the mercenaries - along for the ride for other covert purposes...

However, Daniel made a point of telling Charlotte that Keamy was going to use the Secondary Protocol, which was in a safe, locked with two separate keys.

Are we to assume that whomever was behind their recruitment had uncovered Widmore's plans and briefed them? Or are they working for Widmore themselves?

Daniel seems to experience the mind time travels as Desmond. probably he have A LOT of things that we will know only in the future in that notebook.

Things were definitely revealed to each of the crew on a "need to know" basis.  Shoot, there was a lot that wasn't even revealed to the captain!

Dan's note about the Orchid station was similar to his note about Des being his constant. Could this quick note in Dan's journel (cheat sheet) have been scribbled down from a past time trip. I say this because Dan's note about Des and being a constant wasn't there untill they had met in the past mind-trip.

Do we know that for sure? Unless they showed the same page in the notebook before without the text and after with it, I am not sure that is true.

Agree with the fact that Daniel referfed to his notebook about the second protocol as if he had experienced this previously. 

Additionally it reminded me of when we first met Daniel and we saw him crying as the he watched the news about flight 815 fuselage being found.  It now makes sense as to why he might be crying, because he had been there done that.

I don't believe that either Charlotte nor Daniel were privy to the mercenaries or Capitan's instructions. This is clearly a Daniel time tripping moment.
