I completely believe that Richard's presence in that flashback was to let us know that John has been "chosen" from birth. I do believe he impregnated Emily. Whether or not he was her "boyfriend" doesn't really matter. It seems like Richard can do anything anyway. She was seeing an older man. And whatever test that was was just meant to show that he wasn't ready to realize his full potential on the island yet. Richard was keeping tabs on him throughout his life. Probably orchestrating the events of his life to make him the man he needed to be.
I don't think his hair is anything to go by. Richard is apparently super-human anyway

I just read this on Lostpedia...
In their first conversation, Emily claimed he was "immaculately conceived" (although she meant that he had no father), paving the way for his special "destiny". However, the disbelieving John hired an investigator to track her down, who returned with information about his living father, and a medical record of his mother's psychiatric problems.

Well
I don't know exactly how and I'm not trying to mean that he is his birth father in a normal sense, but he's involved in that birth somehow. Why else was he there so early in John's life?
