It isn't a bay. Remember, Locke blew up the sub at a dock not far from the Other's community. Think back to the pan shot in 3X1 where it showed Other's Utopia in respect to the island. The community is smack dab in the middle of the island (check out the pics on the investigation page if you have forgotten). So how do they get the sub to the ocean? If it's a standard sub (i.e., not some magical vehicle like the glass elevator), then it has to travel by water. So there must be a river or tunnel somewhere. Leading into a lake. Or, a really, really huge pond, if you will.

Is the sub called the galaga?  Why would they take a sub to intercept a sailboat?

The way to the island is not by land, air, or sea.  Otherwise, somebody would have found it.  How did a Beechcraft model 80 ever fly to, let alone over, the south pacific?  How and why did they keep Juliet drugged for what must have (even by air) been a 24 hour trip?  If they took the sub, or even a plane, what could she have seen that would have offered her a means of escape?  Hell, their own people can't find the place.  Na, the rough trip refers to the mental state induced by what she took.  To knock somebody out for a day, you use a barbituate (side effects drowsiness, respiratory suppression).  To induce an altered mental state requiring restraint....you toss in some LSD (side effects BLOOD PRESSURE, dry mouth/HOARSENESS, and the feeling of waking up on a strange island).

Those Dharma people were experimenting with all kinds of stuff and it's time we add LSD into the mix.

The sub never moves.  Look at the rust around it's hatch.

S3E@- Colleen's team reaches the sailboat undetected (by watchful Sayid & Jin hidden in the trees on the beach) & shows up on the deck DRY.  These seem to be the biggest indicators that they used the sub on that mission.

There is a huge open issue on why Juliet was drugged. I remember a story I read once...I think it was "The Jaunt" by S. King...where people teleported but had to be asleep, otherwise the results were rather horrific. Lost has paid homage to King many times. Maybe the sub is a sort of teleportation device. Otherwise, why care if Juliet is awake? In a real sub, where would she go???

I bet there is a whopping big esturary just out of shot of the pic of the others village with a lovely big river which is deep enough for a submarine. So you can get off the sub at the ferry which is inland and away from the beach. Must be a real pretty island, rolling hills, sandy beaches, rugged mountains and blue lagoons.... very idyllic!

You know in all reality that is a SITCOM I would watch, they should have a show called, LOST TOGETHER and just have a couple Gilligans people, Brooke Shields, Hurley, Tom Hanks, and maybe Naked Richard from Survivor

well, they did arrive in a submarine, so there must be an underwater tunnel leading to the lake.  maybe that's why ethan says that the last part of the journey is a little bumpy.
 
and, this would also explain how locke and alex got to the sub without having to deal with the sonic fence.

I challenge the assertion that they arrived in a submarine. It appeared that way but I think Ben allusion to the sub being an 'illusion of the ability to leave' is more accurate. I think they knock you out and then you wake up on a sub.
