Given the type of character Shannon was, I think she'd say it because it's true just to create more edge to it.  He was probably gay but had not come to terms with it.  Calling someone gay is a throwaway comment in today's society, but I imagine if you call someone gay and they really are but ashamed of it or secretive about it, it would be very embarrassing... Boone seems like the kind of person who keeps his personal life to himself and Shannon seems like the type of person who would exploit that to tear someone down.

Boone slept with Shannon the day before that scene. If she's now thinking calling him "gay" is an insult then he must not have been all that good lol....
