If you look at them as chessplayers, it's easy to notice that Jacob challenged MIB to a chess game, MIB refused, but eventually had to play to save himself.

I'm not an expert on Gnosticism, but instead of seeing them as God or Satan, we can look at the two as God (MIB) and Demiurg (Jacob). Jacob is the 'creator' of the island's history, since he apparently influenced a lot of people to come there as candidates. MIB never wanted those people to come, but since they're here, he goes on to judge them in smoke form, like any true god would do. Apparently in the gnostic texts, the creator is seen as evil, while the distant god is seen as Good. So we might be dealing with similar (although not identical) situations here.
